Brown urine w/ pus, no nitrates.

I just had a urine test today at the doctor's, and not only was my urine medium/dark brown, but it had high levels of pus but with no nitrates, which my doc said means its not an e. coli infection. He sent it off for culturing, but this is the second severe UTI I've had in the past 6 months. Any ideas what could do this?
