Patellar Instability

So about a year ago, I found that my knee sometimes started hurting and started cracking a lot. I went to the doctor who told me I had patellar instability in both knees. It wasn't that bad.. my left knee was fine since it had the muscle to support it but my right knee was just really shaky and my right quadriceps dystrophy'd a lot. So after 3 months of physical therapy, my quadriceps are back to about even but I still have patellar instability. How does this go away? Then the cracking in my knee keeps getting worse and my doctor says its okay..
